Ganondorf can usually only be harmed through holy weapons. The Master Sword, his main weakness, other than the Silver/holy weapons of Zelda. He is supernaturally strong, and inhumanly skilled at sword fighting and sorcery. He can reanimate the dead, conjure fire balls, and teleport. In addition he can telekinetically control objects.

Even before gaining the Triforce of Power, Ganondorf was arguably one of the most powerful men in the entire land of Hyrule, due to his political position as the King of the Gerudo, and training under the Gerudo.

Ganondorf was also an immensely powerful sorcerer with vast mystical resources. Additionally, Ganondorf has proven himself to be a very talented swordsman, as seen in the final battles between Ganondorf and Link in The Wind Waker and Twilight Princess. He is also very physically strong, helped further by his extremely impressive height.

(Zelda Wiki) Once Ganondorf gained the Triforce of Power, his abilities—both physical and mystical—were augmented by the essence of the Goddess Din to god-like proportions, his power unrivaled by any mortal. Ganondorf became utterly unstoppable, conquering Hyrule with ease. As seen in the events of Twilight Princess, the Triforce of Power also grants Ganondorf invulnerability; using its power, he is capable of enduring mortal wounds (such as having his chest pierced by a sword during his attempted execution), and only the likes of the most powerful sacred weapons (such as the Master Sword) appear to be able to kill him. Even without access to his full capabilities in The Wind Waker, Ganondorf was able to cast a curse to keep the Great Sea in an endless stormy night. As seen in Twilight Princess, the Triforce of Power grants Ganondorf many more powers such as size manipulation and terrain alteration—while Ganondorf is not personally shown using many of these powers, he temporarily gifts the Usurper King Zant with some of them. Ganondorf also has an unnaturally long lifespan, having lived through ages of Hyrulean chronology.

Shao Kahn is similar to Ganondorf in that he is both warrior and sorcerer. Shao Kahn can conjure green energy weapons to attack enemies with, has super human strength capable of out matching any other character in Mortal Kombat other than Blaze and Onaga through brute power alone, and is, of course, a martial artist. His Wrath hammer makes him even more powerful.

In Mortal Kombat Armageddon, Shao Kahn was the final survivor, other than Raiden, and the winner of that entire challenge.

Who would win a duel? Shao Kahn or Ganondorf?

While Ganondorf is a more powerful sorcerer, I"m not convinced he is a more powerful combatant over all. Perhaps with his Ganon, King of Evil form he is a physically superior warrior, perhaps not.

Shao Khan would lose. Even if its not a Mortal Kombat tournament, Ganon is so much smarter. Khan is an idiot. Even if Khan had more power since we really don't know his true power since he never truly fights much outside of MK, Ganon certainly has the power to put him down let alone trick him into probably killing himself.

Btw, Akuma could never defeat Ganon considering Akuma's only way of putting Ganon down is his signature move which he should never be able to pull off.

How much smarter though? Shao Kahn isn't just a brute bastard, he isn't extremely smart or anything, but he's a sorcerer and he's conquered thousands of Realms over the centuries.

This is true. We just don't know how powerful he really is.

No, but we do know that Shao Kahn is more powerful than M. Bison from Street Fighter. M. Bison could probably give Ganon a decent run for a few minutes at least.
